So, to overly simplify it, the way the servants work is that they're souls removed from the flow of time and therefore can be summoned to any age, right?

Even if a servant dies, it can be summoned to a different time and place, because the soul returns to outside of the flow of time.

But, they're still souls. So, could you permanently kill a Servant with the eyes of Death Perception?

The "soul" that is summoned into any time is a copy.

Imagine Rider as a book in a library. When she is summoned, a copy is made of the original, and that copy is the rider you would know. When the copy fades away, the culminated knowledge is recorded in the original as added memory.

No. You're stabbing a simulacrum of the soul. To destroy the Heroic Spirit, you need to find and stab the Throne of Heroes.

Maybe possible for Void Ryougi, any others will either not see it or suffer head explosion.

No, that's only how it works for Counter Guardians. Ordinary Heroic Spirits don't know they've been summoned.

There's no reason that you wouldn't be able to effectively kill the copy's concept, as it is created and thus has an effective termination built in.

Oh, killing the body of a Servant is quite possible, but summoning the same Heroic Spirit as a Servant again isn't negated that way.

Maybe just "not that class anymore" if the existence-stabbing works cosmically well.

This reminds me about something inane I've always wondered about.

What would happen if Shiki stabbed a point in the ground? Would that effectively kill the planet? Could he also, if he had enough accuracy to pinpoint it, kill the points of the air?

"The Planet" is notoriously hard to kill. I'd imagine if he got anywhere close to its actual point of death then he would get smashed into powder by Primate Murder.
He can, however, kill chunks of the ground, which he does in Ciel's route to prevent Arc's world-linkup.

His eyes don't try to recognize them, as they're not developed enough. Satsujinki's eyes are believed to, though.
Ryougi probably could but she chooses what to "observe".
