When you come across references to Catholics, crucifixes, Apostles and the Passion of Jesus in Japanese games, you must first bear in mind that the authors aren't finding fault with the Christian cosmogony. Rather, they're talking about Buddhism though looking elsewhere.
This leads me to warn you about the several aspects which this incontrovertible truth implies. Buddhism, like any other religion, has its own confessions / heresies / sects. The out-and-out fairy-tale notion of bonzes and Dalai Lama as peaceable lots that Western people maintain is therefore out of this world. In this regard, I'd want to ask you a question: if these monks were actually all that meek, why do you think Shaolin exists, with its feats of immense strength?
Make no mistake, those shaved-head bastards snapping cast-iron bars with relative ease are just as much of a bunch of sons of a bitch as American wrestlers engaging in publicity stunts where they endure fire and break cinder blocks while yelling "Jesus, give me the power!".

Moreover, Japanese Buddhist monks have always had a "material" lifestyle. They fucked, owned personal armies, held sway over court life and the like. Today, they drive around in Mercedes cars.
Buddhism is therefore to all intents and purposes an organized religion, and as such there's always someone who profits from it. There's a multitude of self-appointed gurus who rob families with their metaphysical bullshit, and others who found sects like Aum Shirinkyo, a Buddhist sect that planned the infamous terrorist strike on Tokyo subway.
Since disapproval is frowned upon in Japan, nobody ever takes it out on these Buddhist sects themselves and more often than not Japanese authors (who know about Europe roughly as much as we know about Japan, that's to say jack shit) disguise their accusations by replacing Buddhists with Catholics. This is also because they're as fascinated by Christian beliefs as we are by theirs (the goddamn Yin-Yang, Shinto, Onis). So be careful when weighing up the level of criticism towards the Catholic religion in Japanese games / manga / anime, because there's none at all. Except maybe in Hellsing.
