Either Shikieiki or Komachi. Yama have lifespans measured in kalpa, so Shikieiki may have taken millions or even billions of years to grow to adult age. Komachi, or rather her kind, are as old as life itself. Assuming the mythological elements have been carried over to Touhou, it's impossible to tell which would be older since life predates the creation of the universe in some myths.

Eirin comes third; first if you only count characters with physical bodies and actual births. Either Suwako or Mishaguji-sama come fourth/fifth, and Kanako sixth.
That is unless you count unseen characters like Chang'E and Tsukiyomi as touhous.

Took a second look, and yes, on top of the lunar incident "1000 years ago" it also mentions that she was around for the first Gensokyo chronicle "more than 1200 years ago."

It doesn't mention anything about her age back then though, so we can only say that she's over 1200 years old, nothing more specific than that.

(Of course, this may indeed be a rather meaningless thing to discuss, given that her powers might very well render the concepts like time and even basic causality less than meaningful for her.)
