Right, I have some questions about this guy.

Nanaya Shiki is supposedly Shiki once his bloodline abilities to kill non-humans kicks in. However, in all the routes I have played of Tsukihime(All routes except Ciels) Nanaya Shiki has never really appeared. Sure, Shiki suddenly becomes a badass and gains spider powers and stuff but I don't see the same Nanaya Shiki you see in Melty Blood for example.

That Nanaya Shiki seems to be something that is genuinely messed up and evil, like the nightmare Shiki from Kagetsu Tohya. I personally thought of Nanaya Shiki not being evil like that, but just a badass who specialises in fighting nonhumans. You know, a neutral sort of guy.

So which one is the "Nanaya Shiki" of Melty Blood? Nightmare Shiki? Badass Tsukihime Shiki? Is it even Shiki at all? I'm so confused about this guy.

Nanaya Shiki isn't a personality.

During Tsukihime, when facing inhumans and being in dager of dying, Shiki's training (which is a result of the Nanaya heritage) kicks in.
It's more of an instictual thing.

In Kagetsu Tohya, during his dreamworld, the Nanaya that appears is Shiki's ultimate fear, that he will become a cold,ruthless killer.

In Melty Blood, Tatari gives form to that exactly fear of Shiki.

One little thing to notice is that in the original Melty Blood (where Shiki and Nanaya were mirror characters), Nanaya had the Mystic Eyes of Death (while in Kagetsu Tohya he doesn't).

The Lines effect disappears in the later versions though.

Okay, here's the deal.
Nanaya was Tohno's original name before he was adopted.
Nanaya IS Tohno.

Nanaya as you know him in Kagetsu Tohya and Melty Blood doesn't exist in Tsukihime.
Except maybe that one dream sequence, I can't remember if he was talking to himself or someone else though...

Second: anime made SHIKI Tohno (real son of Tohnos) look like Nanaya, while Shiki Tohno (Nanaya) looks gay. Plot in anime is fucked up, and so is character design, action scenes and other shit.

It`s a shitload of fuck. Don`t take anything in anime seriously.
