The way Counter Guardians work does.

"Archer" is NOT Emiya the Counter Guardian. He's a proxy of him. Emiya the Counter Guardian never leaves his "library".

What he was hoping for was a paradox that makes the world go "fuck it" and toss the entire concept of "Shirou Emiya" out the window.

The world always tries to fix a paradox, he just tried to make 'DELETE' the only solution left.

Shirou is his midboss in the game, with Gilgamesh and LOTS Of HO YAY as his Final Boss.

And Rin gets Archer a body, but Counter Guardian Emiya will always exist, that's just one version of CG Emiya that gets a good end where he gets to Bang Rin. (Come on, she's not just going to keep him just for tea.)

I guess the people who played FSN didn't pay attention to UBW when they were making BMW.

Counter Guardian Emiya WILL ALWAYS exist and he realizes it. He just wants to kill Shirou at that point because he's just so angry.
