Which is pretty frustrating, because this could become a pretty interesting VN with a unique concept, instead of a VN where you play the nice guy role and instantly get all the pussy

All of them are sad/misunderstood/poor/suffering and want to change, basically just slight variations of the same 'archetype'. Seems like every route would basically be the same "generic heroic MC saving poor girls and giving a meaning to their lives" which is a pretty boring and overdone cliche, and the only possible exception is the oppai slut.
If it had at least one girl who's dark and gloomy because she wants to, and it'd be like 50% better.

Some suggestions of mine to solve some criticisms:
1- Make two choice paths that leads to their suicide; One would be the common bad ending of the happy routes and the other would be a sadistic/bully path.
2-Make slave routes with new game+;
The idea here is simple, you will have a choice path to make them as your persinal bitches and as soon as you finish one route, you can start over keeping the said girl while enslaving one more. After enslaving all you will unlock two possible endings related to which choices you did: A Harem ending or A all girls Conspiracy. The latter would be an epilogue where all girls unite to kill MC.
3 - Make the happy endings for each girl for the vanilla public, with two possible endings for each, the friend and the lover endings.

Mostly, the game just ran like shit. Also, the beginning plot of the MC breaking ties with his family and having some sort of ptsd like bad memory of his brother wasn't very compelling. This could probably be because it's a very small portion of the game and they couldn't write his story into there in a good way. Other than the MC, the school scenes and characters there were pretty nice, and I enjoyed that writing.

Hisao in katawa shoujo was crippled not just because of his heart but because of his character. Guy wore a sweater vest and was genuinly uninteresting. Even if he was supposed to be self-inserting.

Maybe this character should be in a similar boat with the heroines in that he's a sort of social cuck like antifem blind boy from ks and that blonde retard from clannad. Make his character at odds with the heroines in that if he hangs around with them his social manueverability will plummet. Guy needs a motivation that will grind on the heroines and bring out their characters more as a result.

A lot of protagonists are smart asses. Yuuji's problem was that the writers took his character in completely different directions, making him inconsistent and sometimes completely static (in Sachi's route he's "all is according to keikaku," in Michiru's route he's a manipulative self-righteous cunt, in Yumiko's route he actually learns and grows, etc.). His background made him pretty unrelateable, too, and whenever his inner drill seargent came out it made me groan.

I would love a protagonist who is like the "crazy friend" character. The two you mentioned are good, or maybe like Yoshino from Rewrite: wannabe chuuni who is incredibly perceptive when it comes to others but too autistic to communicate it well. Actually, someone like Yoshino would be perfect for a game like this.
