Actually she does make things look like they disappear. All she has to do is offset the phase to hide the object and synchronize the phase so that you don't have the sensation of touching it. It's all pretty much explained in PMiSS.

PMiSS is basically a bunch of half-lies told by Akyuu. She admits in the Monologue that most of it is basically a Youkai pissing contest (Youkai actually contact her to try to get their entry to sound cooler) and that nobody kills or kidnaps humans anymore, not even the self-professed "bloodthirsty" Youkai.

Because it doesn't actually disappear. She can make things invisible and make them intangible which gives the illusion of it disappearing. Or if she wants she can just make it intangible but leave it in plain sight so you can see it but just can't touch it.
