Are there any apocalyptic stories set in Gensokyo that you like? Any end of gensokyo scenarios you've seen or read that stick with you, or are notable in any way?

I recently rewatched Harumao's Private Utopia and remembered how great the characterization of the Komeiji sisters were, set in this bleak world, counting the final moments of Gensokyo.

And that ending. I didn't understand what happened at first viewing, but when I did, it hit me so much harder.

Alison's stuff is pretty good if you're not looking for depressing sort of apocalypse. It's basically "the world ended, what do?" from the immortals perspective.

Oh, is it that manga where the Eientei gang fuck around a molten earth long enough for Eirin to essentially recreate all of civilization to head for the stars? That was quite fun.

But I more enjoy the core themes of the post-apocalypse setting, namely the isolation that springs from it, which is why Private Utopia remains one of my favorites.

I don't know if there is an English translation of it out there or what the English title would be. To summarize it, monstrously grotesque forms of 2hus suddenly appear and start killing the regular ones.
Yukari and/or Lunarians are probably involved. The purpose seems to be to destroy Gensokyo so that it can be reborn, and it's heavily implied that this has been done multiple times in the past.
It's a lot more violent than KKHTA, but less depressing and has a lot of dark humor. The last time it updated was in mid 2018, so I"m holding out hopes that it's updated again.

This one is really good. I love the soundtrack dissonance used during some of the fight scenes and the monster designs are cool and terrifying. Also has some genuinely scary/unnerving scenes. The last Cirno episode is pure fucking kino. The artist posted on their twitter, and they are working on the next episode. It looks like its going to be continuing the fight between Yuuka and grotesque Elly, which I've been waiting for since I finished it.
