I loved the MINDFUCK and LOVECRAFT but there was a lot too much mating. As in, it was there at all, not to speak of more than 1 eroscene/hour of reading. Stupid useles eroscenes didn't add anything to the VN that was otherwise made of win.

The germination would totally alter humanity in order to evolve the species and transform it. In order to do that, it would either need to forcefully change everyone to accept meat blobs, or more likely, just change their vision so they look normal. Like what Saya did to that neighbor guy.

1. Saya has computational ability exceeding the physical limits of classical computing, but dimensional travel is possible, so practical quantum computing is likely also possible, and primality testing is highly suited to quantum algorithms.
2. Saya can create mechanisms to modify other creatures. In our case retroviruses, but she had to learn about DNA so her ability must generalize to any life form. Reconstructing a complete genome from sperm is stupid and inefficient, so we can assume this was an excuse for porn scenes, and Saya can analyze any cell. Her quantum computing ability must be some trick that works with any common biology.
3. Ougai assumes Saya creatures will subsume the culture of creatures they transform, but Saya germinates after analyzing only a few humans. Transforming humans without "breaking" them is tricky even for Saya, and she could not possibly create a mechanism that safely transforms all humans in all their genetic diversity with so little information.
4. Saya's biology seems similar to Earth animals. She the result of modifying extradimensional creatures that evolved in a similar way to humans so this is not surprising. It implies her classical computing power is not much different to that of humans.
5. Saya creatures follow extreme r-selection reproduction strategy. This is consistent with lack of culture, and makes evolved superintelligence very unlikely.
6. Saya seems to have no resistance to infectious memes destroying her reproductive ability. This implies her species did not evolve with exposure to culture, but her reproduction strategy depends on alien cultures!
7. From 5 and 6, Saya did not evolve at all, but was intelligently designed. This is consistent with Ougai's speculation.

So why did the higher intelligence create Sayas? They are inefficient as biological weapons (see Asylum end). Maybe it is a kind of test, where only cultures that have a strong meme of romantic love can survive. But why would something that approves of love create such an unreliable test, where many "innocent" cultures will be destroyed? I can only conclude that Saya is some kind of joke of a chaotic god, and I don't think this is dramatically compelling.

Also, I very much doubt that a small flask of LN2 could freeze a roughly human sized creature covered in slime. And how was it transported? The flask would have exploded if sealed, and been very obvious if not.

More than likely she's a "virus" to a highly evolved level. Not evolved as in "lol im so smart" but evolved as in it's learned how the most effective ways of taking in biological data and transforming it.

Sure, it could also be a weapon, especially since it was implied she was specifically sent to Earth to conquer it. That would mean there is a highly intelligent race of beings out there, who feel the need to transform all of the universe into meat monsters. And though I dont presume to understand the highly evolved thinking of the super-intelligent aliens, I wonder if the author of Saya no Uta even thought of the intricacies of his plot that deeply.

Perhaps each time a germination takes place on a planet, the creature that she is takes a bit of the useful DNA and traits from the host species and uses it to modify their own DNA. Sort of like the Aliens from the Alien series.

Then, after a planet is fully germinated. A random "pioneer" is genetically selected at birth. Perhaps how queen bees and ants are birthed in those colonies. The Pioneers instinctively go into space and search out planets to start the germination all over again.

Another possibility: Saya is actually a hivemind species, but due to a defect or some injury when she was younger, she lost the ability to communicate with the hive. Now all that drives her is her innate instinct to conquer worlds. Much like my previous hypothesis, the hivemind species goes out to worlds and conquers their gene pool through the germination. It then uses the use full traits to modify it's own genome in order to further evolve.

Now, imagine if you will, evolution not through the countless successive generations and traditional passing of genes. That's short term, thinking in our own life frames. A creature that manages to stay alive for aeons, through careful management of its ATP resources and well, vast incomprehensible biology, doesn't have the chance for that. Specially if the numbers are low.
So, instead, we have individual evolution, where every organ of the body competes for resources and domination, hacking the body to achieve perfection and easy adaptation to any environment in a single generation. It's a viable model of evolution that doesn't involves the endless mucking around of hoping that the offspring will be better.

Saya switching to germination tactics using part of the human genetic material collected from the only possible source, shows the capacity she has for biological adaptation in a single generation/individual, cementing further the hypothesis of Saya as a metaorganism.
