The idea of her becoming a youkai magician goes all the way back to PMiSS, with the last time it was brought up being in the first issue of SCoOW (where it was stated that its still a matter for the far far future). Basically, its a subject ZUN has no plans on exploring. Its something that he has pretty much designated to be used in fanworks. A major part of her character is being an ordinary human, and pretty much the only character without some sort of special ability or power (even Kosuzu has one). Even if she did become a youkai though its not like anything would change. The rules regarding humans becoming youkai are clearly only meant for humans living in the village. Marisa is already seen as being a superhuman by the villagers so its not like their perception of her would change and therefor it couldn't threaten the "balance of Gensokyo".
Also, you know, ZUN isnt really one for making drastic changes to characters.

Why was yuyuko so weak in td? From last stage to first seems like a down grade. She is still so huggable though.

Nothing to do with power. She's a very playful and adorable ghost, she just felt like messing around for fun. Her sprite doesn't even change after you "defeat" her and she even says "you're good to go now".
She's a very bored ghost and she wanted a bit of entertainment. Basically, I disagree with ZUN: that made her even more of a fun character.
