So, I started reading DI and just finished the third chapter and am a bit confused.
From what I understood a guy named Mercurius gave nazis, Heydrich and the rest of the O.R.T. , magic power through Ahnenerbe, some kind of magical weapon or power up that needs souls to level up. But seems like Mercurius and Heydrich needed to go somewhere outside of this world to prepare or something.
Now the other members think its time for the commander to come back and want to summon him back into our world, a process that requires to open 8 swastika, have no idea what that's supposed to be in game, but they also need a substitute for Mercurius, who can't be here for some reason, Zarathustra (Ren) : someone Mercurius prepared for that very purpose.
That someone needing to be strong enough to fight supernatural shit Merc gave him an Ahnenerbe, the guillotine girl Margeurite. But he feared O.R.T guys who despise him and seem to really want to go at it would kill him before Ren could level up his weapon so he made it so someone would do the killing in his stead to bait them with some spell shit that links two people together.
The first being affected was Kasumi because of her strong desire to help out Ren. Ren now finally got his weapon which, and that's the part I don't really get, resulted openening the first swastika.
Did I got everything right? Are the swastika opened by having Zarathustra fight which is why Kei calls him her opponent?.

It got explained at the very beginning of the game, but since they threw names you didn't know it probably made no sense. Swastika's get opened when enough souls are absorbed. The fastest way to do that is to kill a L.D.O member at one of the sites. The first was opened up eight years ago and second iirc was opened up with the guillotine shenanigans.

Also, do keep in mind that the characters are scaled up/down to Kouha's level, so they might not be as strong as they usually are. And, of course, there are going to be lots of bullshit enemies to fight.

I think you're confusing causality with correlation here. Sure, he ascended after Sokushinbutsu, but nothing points to it being explicitly the cause of it. They didn't give him the tumor, and they weren't the ones he decided to remove when he came to his senses for the first time. If anything, he might've done that sooner if they didn't keep him alive for their cult purposes.

Naturally, seeing how Samsara Vartin are the focus of the fifth Throne's story, it's most probably more complex than that, but at this point, I wouldn't say they were the ones who made Hajun who he is.

The point of him going through Sokushinbutsu was so that he literally could become a god, well gain divinity. With Reizen explaining his portion of the shrine to Habaki and this:
