I am doing them in the order that is being suggested by presumably tried-and-true learning methods that are highly refined at this point. For the first few months the kanji have been related enough that I can kind of figure them out, at least by their radicals. That is not the case anymore.

I think I stopped studying for a year (which was only self-study) because of this (and because I thought that there would be no way for me to remember the 15 japanese words I learned).

A close second would be distinguishing between シ and ツ, and between ソ, ン, and ノ.

When it's not too much effort, I include an example sentence on the answer side of the card before the definition.

I also use Kenkyuusha which has a million senses. My hypothesis is that this way my brain will tie the word less to a specific English translation and more to the broader sense of just what the word means.

With all of this said, I don't think it's worth fussing about because we will all be using J-J dictionaries before it's over.
I recommend you do whatever before you get stymied trying to decide on the best possible way in which to proceed.

I also found it hard to remember readings in the beginning, but I got through it with lots of reading and by making my own mnemonics. My memorization ability improved with practice. If you have trouble with something, you should put more effort into it, not less. So make sure that you always read the words correctly and focus on getting the reading right in Anki. Benefits of RTK:
- learn meanings behind most of the kanji learnt,
- learn how to write out the kanji by hand,
- learn that kanji isn't difficult, learn what it is composed of, have easy time with learning new kanji in the future
- for some it's easier to learn readings and proper meanings for the kanji they already know, because they don't have to bother about its writing any more

Probably true but you could say that about most methods. Seeing as how visualizing stories drastically boosts my retention rate (and the kanji I most frequently forget are the ones with the least vivid and unique stories), I feel safe saying it probably works. And RTK is popular among Japanese learners so it seems to work for a lot of people. If my experience isn't generalizable, there'd have to be something unique and special about my brain which I doubt. I'm not recommending RTK by the way.
