I can't think of a reason why Fuminori would be immune to the germination spores that caused everyone to mutate, so I'm sure he transformed. It is ambiguous whether Saya dies or not, but she describes herself as being "like a seed" and in that end she "blossoms", she also says the germination is her "first and FINAL gift", so in the worst case, she died, in the best case, she became something else, not the same Saya she was before, like how a seed becomes a tree.
