Shop set up, what's my next goal? My endgoal is to be a rooty shooty man with pet dragons and kirin and other strong monsters (female) for support. How do I get better gear?

Should I gene engineer some hands on a Fire Dragon Child or is it better for it to go unarmed?

Explore dungeons (especially during nefia fever), collect equipment (keep the potentials of the sense quality skill above 100%, this skill will help you to avoid collecting pure garbage), drop the stuff you aren't planning to use on your shop.
The income won't be that great at low/mid levels, but you will be working on multiple things by doing it (materials for crafting, gear hunting to get better stuff, small medals for garok hammers and precious items, skill training for pet and/or player, etc).
Some main/sidequests will give you precious gear as rewards they are good until you get godly stuff with tons of resists.

No matter how powerful you are, always move your eyeballs a little bit to the down-left corner every now and then. Especially if you have some songs going in the background.

You won't lose your old character. All the items you had in your inventory when you made your gene will be transferred over to the new character, minus stuff like precious items, deeds, and small medals.
When you make a gene, a gene file will be created that you can use as a base for any new character, so if you decide your first new character sucks you can go back and make a new one using the same gene.
When you start the game, you'll have an heir trunk in your house filled with all of your inherited items. You'll need deeds of heirship to actually take items from your heir trunk, which you can find in dungeons or shops.

Nope. MA is pretty OP. You'll snowball quite effortlessly if you keep the potentials up.

Shield Tonfa's attributes still works if you equip it on your ranged slot.
But remember that tonfas are just "leveling" equipment for Martial Arts (since low level MA is very weak and you won't get 8-hit attacks without proper gear anyway). Equipping them in your melee slot won't actually give you the benefits of an actual shield (Shield Bash proc and bonus% PV based on Shield skill level) and will remove the benefits of other fighting style skills (like the other anon said, you will get nothing from Two Hand and Dual Wield skills, and MA will be limited to 4-hit attacks).

Riding your wife is the only proper way.
Yes it works, just keep focus on mount's strength. Once you get 80 riding you'll learn hyper dash spact, you can train riding with this faster.

Get mad cash from cargo routes so you can invest mad cash on magic merchants and get potential potions and flying scrolls.
Get a ranch and put either a putit or a horse in there to train your CHA/CON by eating their meat (plus extra cash from skins and bones).
Get a shop and sell your cooked farm crops and/or dungeon loot.
Get a museum and drop random cards/figurines in there. Later remove all basic stuff and fill the museum with named NPC/bosses' stuff (this increases both museum rank and the new Unique Level, required to get platinum coins as part of your salary).
Consider abandoning your goddess(male) to become a Yacatect servant to get her rewards (walking plat machine pet, portable monthly plat generator, neato coin of fuck invisible enemies).

I rolled a golem this time around, riding is pretty neat. EZ 190 speed, when i just had around 90. Downside is that it lowers your accuracy a chunk if you have a crappy riding level.

You can turn them into skill/resist sticks. Every NPC no matter its race has equipment slots, some more than others. Press capital G for (G)ive and select your pet, then press tab to go to the take menu in order to check their inventory. Every character needs to learn every single skill regardless due to the way stat training works and will train them even if not in active use due to the improvements to the traveling skill. Potential potions and herbs don't exclude ''gimmick characters'' at all. You can beat the game by (T)hrowing dead fish at your enemies, squirting your own blood at them, squeezing them to death like a snake, practicing necromancy, none of the weird builds are invalidated by also needing to keep potentials up. At most they're made difficult by lack of damage potential, but you can simply grind more to take care of that.

I've finally surpassed my last character, who died in the void at Lv170. I started again from scratch two times, with another dumb death in between. Last time it took me 400 hours to get this far. Now I made it this far in under half the time. The key was getting big money through cargo/crafting early, speed-clearing act 1 and setting up an herb farm to get an herbed food diet asap. But here's the kicker: I was nowhere near as efficient as possible and after act 1 got especially lazy. A lot of time also went into raising pets. Compared to what's possible, this is still on the baby level

My primary group spellcaster keeps hitting us with his balls of chaos or whatever it is he's using. How high DOES his control magic need to be? This is getting ridiculous. As a main weapon, elemental damage is the most popular choice. People usually use all weapon levels on a single element, like magic (pure damage, rarely resisted by enemies so no set up involved), lightning (can deal more damage by debuffing your enemy with water and elemental scar/megid flame) and nether (built-in lifesteal, only debuff option is Nightmare).
As a "tool" (not directly used for combat), people usually get element resists they need most (magic resist is quite rare) or skill bonuses for non-combat activities (like cooking).

Void enemies will get resists to everything including magic but magic still does very good damage if you stack it high enough. The thing with the enchants that deal elemental damage including magic damage is that the damage echoes the initial physical hit. So a very high initial physical hit will lead to very high magical damage.

If you just stack critical chance I don't think that will maximize your damage potential. Ex: 3k dmg then turns into 10k dmg. Sounds nice but you could be doing better with an elemental weapon. Ex: 3k physical followed by 2-3k magic but if you crit for 10k physical then expect magic damage to hit for around 9-10k as well. If you choose to get vorpal on your boots for example and possibly other slots then vorpal could cause both your physical initial hit to do more damage and in turn the magic damage will be higher because again the echo effect.

I would definitely make the living weapon fully stacked with magic and then try to get vorpal on other equipment if possible. If you feel like you're not criting enough even with good eye of mind skill then maybe stack crit on other gear besides the weapon if possible.

It may seem intimidating at first but it's actually pretty easy once you get the hang of it. It's especially easy if you have a program like Gimp, which is free, that can do grid lines. Just turn on grid lines and just drop your changes onto the original using the grid lines to make sure everything is lined up correctly.
