Rabbits that are abandoned by their masters and mistreated have been shown to be able to become youkai rabbits.

Youkai rabbits aren't all that different appearance-wise from Lunar rabbits.

Reisen calls herself a former lunar rabbit the same way an escaped North Korean citizen would refer to their country of origin due to its oppressive nature.

I think the issue here is there's no argument. It's stated fact versus interpretation and opinion. You have everything, statements saying there's capability of change, several examples of metamorphosis in the setting, a name suggesting an expectation of change, the knowledge that youkai != moon rabbits, and the "argument" is "no, it's just a metaphor".

I don't honestly feel strongly about whether she's a youkai or a moon rabbit. I do care about people being stubborn, angry, and dumb though.

Titles are meta, the only thing Reisen has declared herself is that she's a rabbit of the earth rather than a rabbit of the moon, as if she's moved. However the title is youkai, which is a very different thing. Moon rabbits are not youkai at all, declaring it herself would also not make it necessarily true. However since it's a title (title's being out-of-story, essentially) this means the story itself is calling her a youkai now.

This is probably because of what we've been told. Toyohime in Cage in Lunatic Runagate has stated that both Lunarians and Moon Rabbits would change in long exposure to impurity. Specifically, they would become total mortals rather than pseudo immortals (there is a small amount of impurity on the moon making even Lunarians and Rabbits mortal, but extremely long lived). Furthermore Kaguya has speculated that Eirin gave Reisen the name Udongein after the Lunar udonge flower which changes in exposure to impurity. She speculates that because of this Eirin expected Reisen to either physically or metaphorically change while on Earth. Finally we have a lot of instances within the setting of change and metamorphosis as a result of this or that: ascension, falling, exposure to purity or impurity, exposure to faith, exposure to evil forces, being treated well, being treated poorly. There is more to suggest there is a possibility of a Moon Rabbit becoming a Youkai Rabbit than there is to suggest it's absolutely impossible. And so we return to her new title, where she is explicitly called "youkai". We don't know what Moon Rabbits exactly are, but youkai they are not. It's conceivable, however, that a being that has metamorphosed will still retain its unique abilities, since we have examples of this (Miko and Yuyuko, for instance).

So there's your answer, to which as far as I know because there hasn't been anything said differently, the "counter argument" is "no".

No, they aren't. As a matter of fact this was more clearly explained in LoLK where no youkai could see the machine the rabbits were using to purify. It can be explained that Reisen could see it due to her understanding of waves. She can often see the invisible, such as Koishi.

Furthermore if they were actually youkai, Lunarians would not be able to stomach their presence. Youkai are utterly impure.

What exactly makes someone or something a youkai? If we take that in consideration we could very well say that Reisen is in fact a youkai, title saying that she is or not is irrelevant.

While ZUN does use the term to loosely refer to all non-humans/non-animals, a youkai is specifically a kind of mythological/perhaps wicked being manifested from human superstition and fear. They explain phenomena, or are simply dangerous, or are things like tsukumogami which can be good things interestingly enough (but can also be wicked). Moon rabbits are some other being, it's never been explained. They're aliens that could possibly be moon natives or the creations of Lunarians or something else.
