She's just kind of conservative about relationships, I think. Not only does she seem to naturally prefer to be alone most of the time, she has a lot of "enemies" as it were. Keeping her own life as simple as possible makes it more difficult for any of said "enemies" to try to manipulate her. It also keeps her emotionally detatched which is another less weakness to exploit. She simply goes out to solve incidents when they occur and that's it.

Also, Reimu's not stupid enough to not realize that length of time won't make a lick of difference in character unless the person has actually made a dedicated attempt to change. No matter how long she's known Marisa, a thief who hasn't tried to change their ways is still a thief. It's likely that Reimu does respect her a bit after knowing her for so long and for her assistance in solving incidents, and it's also likely as hinted by some of IN's dialogue that Marisa may even fear Reimu a bit, so it seems to make sense that it would behoove Marisa to not steal anything from Reimu who presumably doesn't have that much to begin with anyway. This does not necessarily mean that she's willing to drop her guard, though, as it only takes a bit of looking away for something to suddenly go missing. That Marisa is a casual thief is a fact regardless of their relationship, and Reimu knows it.

Reimu being a bitch to people in the games, in general, can probably be explained by her grumpiness at being called out to solve yet another fucking incident. She's pissed off that the Youkai can't just stay the fuck down, and that she has to go quell them yet again. During more normal times, she seems a lot more normal, such as in some of the manga, and a contrast as evidence of her bad mood during incidents.
