So far in Touhou, there has only been the portrayl of powerful characters who abide by the spell card rules. According to ZUN though, Gensokyo is inhabited by many low level youkais that are more or less like wild animals and lack intelligence. These are what the normal inhabitants exterminate regularly since they do eat people. If anyone has seen twelve kingdoms, I'm thinking the wilderness is somewhat like that.

Not always. Angels count as youkai, and they can wear some religious symbols without harming themselves. I think it depends on who's wearing the symbol representing what religion. Mystia is just a bird and the christian god doesn't hate birds, so she's fine. Put the same symbol on Shinki or maybe Yuyuko/Youmu(depending on the religion's opinion of undead) and it would burn.

Personally I don't mind the GRIMDARK Gensokyo all that much.

I love gritty Epic Fantasy, and the idea of a feudal Japanese city caught in the crossfire of several warring houses of nobility sounds all right to me. The fact that the nobles are powerful youkai, demons, gods, or whatever only adds to the fun. Plus, the whole 'monstrous man-eating creatures from the forest-depths' spin creates a feeling of horror and dread, as well as the assumption that there are malevolent magicians out there who hunt humans for sport.

But we're going to need someone like Kohta Hirano from HELLSING for that.

Hellsing has a shitload of dread, at least early on. That's mostly why I liked it. Luke Valentine's death was scary as hell, and there's no way you can say that when Seras got kidnapped you weren't afraid for her life and/or creeped out by what went on in that church.
