Actually, judging by PMiSS's description of Lycanthropy, Keine was most likely born a human, and was cursed with her "half youkai" condition.
Kagerou, on the other hand, was probably born with it.

How does breeding with were creatures work? I always thought conception during a full moon would result in a half-beast and otherwise would be a full human. Or maybe it'll always result in a quarter-beast no matter what time of day. Can someone clarify this?

The genetics of this situation are never touched upon, but it's safe to say that the union would either result in a were youkai or a human. Either would make sense given contextual clues.

Keine seems to be a human cursed with therianthropy, as opposed to Kagerou, who can turn into a complete wolf and is a werewolf by nature. So she's presumably genetically human and would bear human children with another human, though whether her curse would be inherited is unclear.

I don't understand why Reimu is friends with Rinnosuke instead of seeing him as a bastardization of nature due to being half human and half youkai. She brutally murdered that human villager who turned into a youkai in Forbidden Scrollery after all.
