While PC-98 does throw things out of whack significantly, things do work out fine if you just ignore it (which is what I do in timeline arguments). You could just assume EoSD was her first incident and she was, I don't know, fifteen or something.

We know what sort of magic needs to be practiced in order to become a youkai magician: we know this because of Alice. (see Perfect Memento in Strict Sense - it's "abandon food" magic).
Marisa approaches magic in a different way. Despite outward appearances of laziness and theft, she is a hard worker through strict study and rigor when it comes to magic. She doesn't take shortcuts. Becoming a youkai doesn't fit her personality... and she'd actually know how to avoid it.
Kosuzu's fatal character flaw is that she has lots of ability and curiosity, but no discipline or self-control. Saying that Marisa will end up on the same path because "they both read books" is missing the point of FS entirely.

The PC-98 games didn't follow any kind of timeline. In fact, back in the PC-98 days ZUN said something like "People call my works the 'Touhou series' but they're not meant to follow on from each other - they're completely separate games that just happen to reuse some character designs".
