We also know that Reimu is the one who cleared the extra stage because of the extra epilogue that explicitly says Reimu was the one who complained to the gods about making her have to solve an incident, said epilogue even has a quote that Reimu says during her A battle dialogue with Koishi, when Suwako appears.

It also doesn't make sense for others to have helped Reimu because there's nothing hinting that and Suika and Aya have their own conversations, all you have is a baseless assumption. It also makes sense for Marisa to only have gotten to stage 3 since the first 3 bosses are pretty much plot-irrelevant, so there wouldn't be contradictions with Reimu's route.

Only if you think of "canon routes" as though it was an exact sequence of events, and not an ambiguous mishmash of "things that happened". It's been the case since the very beginning of Windows that exposition made in the good endings are all true, which is much more important than the detail of who might have been the one to beat up the baddie. The only thing keeping you from this is the assertion that there must be exactly one sequence of events that excluded all others.

SSiB makes it obvious that Reimu seems to have solved the incidents from Scarlet Mist to Sixty-Year Cycle. However, this doesn't mean that the events in other routes didn't happen, which is what's really important. If you get to the point where you can accept that the endings all happen, that various characters set out to solve an incident, and that the fights happen between multiple characters, it makes little sense to demand that exactly one character solves the incident.
