That would also involve patching up the leeks in his storytelling. Like what EXACTLY happened to people like Mima and Alice's parents. PC-98 Reimu was even more of a monster than the current one. Also, explaining everything like Flandre's psuedo-crystal wings and other disputed things.

Pretty much everyone in this picture has a entry in Perfect Memento in Strict Sense written from the perspective of Hieda no Akyu (Gensokyo's historian family).

It gives a good idea as to which characters came through from the PC-98 games (so far at least) and some more detailed information on all the characters which I believe is canon seeing as it's official.

Basically, keeping all the characters around is more in the line of side fiction while the games focus on new events, having 30+ characters is hard and some of them (like Flandre) are hard to fit into most events unless the event directly involves them. Flandre spends most her time locked up in the Scarlet Mansion. There is a limited amount you can give her beyond doing a plot like Medicine's script in PoFV, wandering around blowing shit up and wondering what the event is about.

For what it's worth, the official material about them:

She has unusual seven-colored wings, and her hair is a dazzling golden color, but her build and apparent age are similar to that of her older sister, Remilia.

The two wings on her back are of an irregular shape unlike those of any living creature, youkai, or ghost.

"I doubt she can fly with those wings." (Reimu Hakurei) This likely isn't incorrect(*3).

New heroine more or less puts her into the scenario I explained, she'd wander around ignorant and fights would happen either because she wants to play or the opposition (rightly) views her as a monster. Changing her personality to a more stable one doesn't fit to well in my opinion, she's better as a unstable monster that breaks her toys. It's the majority of her characters appeal.

Random encounter as a boss has balance problems. Flandre is a extra boss, hard to just insert her into games as a boss unless you keep that level of difficulty, she's meant to be scary as fuck and in most games the good bosses are reserved for the new characters directly involved in the plot.

I won't deny there are ways, but some characters will be harder to re-introduce because they are very event specific or have the wrong mentalities. Being strong also counts against you to a degree because it makes it harder to put you in and keep that level of threat they are supposed to possess. Though heroine rolls help a bit there, even weak characters can shine and strong characters are justified.
