Comparing an arcade stick with a regular controller for fighting games is like comparing a Model M keyboard with a membrane keyboard for heavy-duty typing. Definitely the stick; better tactile feedback, more buttons constantly covered and just generally feels sturdier (unless you get a real cheap one, anyway).
Also, certain moves are easier to do. Take Shoryuken-like moves - nigh impossible to do with one finger on the D-pad, but with a stick, it's just a swift Z-like motion.

Yes, actually. Melty Blood, mechanically, plays like Guilty Gear minus any of the things that made combos difficult to execute.
Variable weights? Float heights, fall speeds, varying specials and properties? None of it. All combo execution is (Astring>BString>C or no C>Jump cancel>repeat>throwdown). So the rest of the game is all okizeme, zoning and landing a single poke to string into your launcher to land that combo.

Now don't get me wrong, I'm not saying that it's a bad game. It's just not as mechanically complex, and thus, 'easier'.

Also if you're using a 360D-pad, oh god, I feel sorry for you. Saturn Dpad>Dual Shock=SNES>GC>Various USB controllers>360>Dreamcast(THUMBSHREDDER)>other usb controllers.
The ratings may vary, especially around the SNES controller and GC Dpad, but that's generally how it's rated.

The PS2 Dpad is actually fairly good for fighting games. What you prefer is mostly taste though. Some people like the separated buttons, and how they slip down under the controller to allow you to do 623s and half circles fairly easily. The only thing it sucks heavily for is games where you need to be able to hold down a lot of buttons at once and negative edging moves and things like that. (GGXX's Eddie/Zato-1 is ridiculously hard to play at even a basic competitve level on a pad.)

Other than that, it's good stuff.
