Re-read that part, then. He had no serious potential to be a real magus, but he was still THE descendant of the Matou line. That was his only claim to legitimacy despite his lack of talent. When Sakura entered the family, having tons more potential than him, she became the successor of the Matou line, taking the one thing Shinji still had left (as well as disgracing him and his parents, whose existence as magi - their entire lives, pretty much - was practically denied entirely by this decision).

Rin explicitly mentions that Shinji's current personality was born from a superiority complex caused by the events mentioned above (though if I recall correctly, she incorrectly called it 'inferiority complex').
