1. Metasequioia or Blender. You'll also need PMDEditor. Makehuman.org might also be helpful, if you're trying to start from scratch.

2. The base program allows you to export 'heavy saves' of the models you modify in-game. A program called 'tso2pmd'/'tso2pmx' can convert those to PMDEditor format, and you can export from there into other formats.

The base program comes with a single base model. I'd suggest downloading the /jp/ body mod pack linked to in the OP pastebin to get a good extra selection.

Searching the mod catalog (or the known Japanese blogs/uploaders) for "njxa" is really the only option. In the end, there's just not a huge wealth of stuff specifically for NJXA. Mostly just a few outfit sets, and then some specialized cosplay and whatnot.

Well, there are a lot of custom MMD models while 3DCG is largely hardsaves, clothing and a handful of body mods.

Granted most MMD models aren't explicitly detailed, many of them have the full body and only need a bit of texture editing to salvage.

If you've gotten that far I assume you've figured out how to weight things, the next step is general and you can pretty much look up tutorials for any application.

Basically if the mesh needs to be attached to several bones you don't use 100% weights where they meet.

I only did the absolute minimum to salvage a model that wasn't intended for nudity. I'm not going to do a full job on this.

I normalized the diffusion map so that there was less "painted on" lighting. You can still use the one I posted earlier if you're going for a skin that matches the original clothed one.

Also I think you're confused. The head is not lower down the neck. Pist Star by default wears high heels so the only difference is angle of her angle, so I suppose at first glance it would appear that her body placement is different.

Have you seen Pist Star in motion? You somehow made the hair glitchy and the shoe's ties aren't weighted properly either.

The shoe's ties also go haywire on Pist's model, and they were originally pist's normalfag mode too. At least her hair is fine.

When it came to vertex changes I did the absolute minimum so I'm not really sure how half of these issues are cropping up. I'd suggest taking a stab at it yourself.

You should use an english PMX editor. That said the RGB coordinates in the center control the brightness of the reflectivity. The number to the right doesn't change the brightness so much as the hardness of softness of the lightning if that makes any sense (it's hard to explain).
