I think the first one may be popular due to a remix of it being featured as an opening song to the Perfect Cherry Blossom animated short. Regardless, I don't see it as being particularly "plain", and as far as I'm concerned, it's definitely memorable - it's the song that comes to mind when I think of MoF.

All things considered, she didn't really do all that bad. She hasn't appeared in a game since 12.3, nor any official manga at all aside from cameo appearances. And the competition she has, are with newer Touhous that have lots of canon material from either the games or the manga (or both). For a Touhou that has virtually no story aside from her background profile, she is doing quite good. I am actually surprised she didn't drop even lower. Also, people haven't been making that much good fanart of her lately.

I'm pretty sure HM was the last official work with Koishi. No one can notice her and she doesn't have motives or desires to cause any type of incident. Also she she doesn't have any connection with other characters (aside from her sister who's forgotten by ZUN as well). That mask of hope gave her a chance to appear in HM. Yet ZUN did not used that to change anything about her usual state. Koishi has zero character development in HM - she didn't gain her conscious back and she didn't get a single friend. Kyoko x Mystia has got only one page + few mentions in Byakuren's dialogues in SoPM. That amount of text can be read in less than 2 minutes. And it doesn't describe their relations at all. On the other hand that MMD series consists of 15-20 min long videos of Aya and Flandre exploring Gensokyo. Considering that unlike SWR and Soku, HM was made from scratch that just means that instead of working on old characters, making NEW sprites for them and all that, they decided to work on newer characters. Unless the next fighting game uses a new engine they dont have a single reason to not use HM characters. What you are saying is just stupid,
