I've never heard of any bathrooms or plumbing mentioned in Touhou canon so I would certainly hope not. Otherwise, with all the unruly youkai running around I'd imagine Gensokyo would smell like shit everywhere, all the time. You'd have youkai flying overhead, dropping dumps from the sky as they please like it is completely fucking normal.

I would imagine that the humans in Gensokyo (Reimu, Marisa et al) are subjected to normal human standards and thus have to poop, which just makes their feats all the more amazing. Can you imagine fighting killer boss youkai capable of destroying the world.... while having terrible stomach cramps from the shitty food you just ate because your shrine never gets enough donations for you to buy good food? Not to mention how smelly and crumby their assholes must get.
