As said by Elly, Mugenkan isn't in Gensokyo but in the Fantasy World. In the middle of the lake of blood is an island with a gate (guarded by Kurumi) that leads to some place where the boundary between Gensokyo and this Fantasy world is.

The insides of Mugenkan are weird, we start in a long hallway that ends with a dark room (stage 4) but stages 5 and 6 look nothing like the inside of a house. So the Mugenkan itself might be more like a whole dimension rather then just a house like SDM.
In this case, the possibility of Genge and Muge just squatting and playing around somewhere in Mugenkan could be real.
