I do think Saber could possibly destroy it. Like most crossovers, it depends on who's doing the writing.

It wouldn't be as easy as destroying not-Cthulhu was though. Setting aside the card mechanics (because that's just silly), Emrakul's thing is that he warps reality around him, much like ORT. Space rips, time bends, and magic (mana) just doesn't work right. That includes stuff like Saber's sword. That's not to say it's inherently impossible, just unlikely. There'd be a fair bit of pic related.

Now that I think about it, Emrakul is quite a bit like ORT and the Ultimate Ones in power levels. I'd put them on pretty equal footing, with maybe a slight advantage to ORT (unless the Eldrazi are in their original forms, in which case it's not even a fight, because they literally can't be interacted with except by means of extremely strong magic)
