Concert tickets (plus merch on site and accessories like the glow sticks), all kind of licensed merch (figures, plushies, posters, music CDs that mention the characters - if you use just the voicebank you don't have to pay anything and doujin stuff like at comiket is considered non-commercial use), licensing of the characters for all the video games, commercials (like that water commercial for the olympics this year, plus all sort of regional events like snow miku), support software (through their sonicwire store, which include the piapro studio and all sort of music related plugins), they own their own music label for vocaloid producers (piapro). And they are also creating their own synth tech which will allow them to take yamaha's share.

It's not like they are really rich since vocaloid is moderately niche, but they did get a lot more profit from Miku for over a decade now that they probably ever hoped when they were hired by Yamaha. Wikipedia says they only have 30 employees, though that's seem incredibly low (I'd expect around a 100).
