Well in the first place there's a gaping hole in your logic - ratings are objective markers of how good a game is, it's a subjective marker of how much a person liked a game. If someone plays a game based on a rating it's not the fault of the person giving a high rating based on one route, it's the fault of the person playing a game based on a high rating. One "should" play a game while considering MANY factors - the writer, the artist, the company, the synopsis and so on, and then the score too, but never just the score.
I think, if you really like a particular route, it's fair to rate the whole game based on that route, even if you didn't like the other routes or even read them. VNs are amalgams unlike any other media, summarizing their whole in a single score is impossible. The best thing I think to do is, for serious reviews, do something like pic related where each route and element is rated, and then have the score just be a summary of your feelings, and if that summary is dominated by one route, so be it.
