If anything, that scene makes sense when you consider F/HA since they kinda get along there when there's no deadly mage battle royale and Zouken is too busy shitting himself to mess with Shinji or Sakura.
I think Sakura is nice and mature enough to understand Shinji was also a victim. At least when she's not going full yandere.
