i personally believe that it's less "i dont believe gods exist" and more "i think the gods arent worth worshiping", since there's people in touhou like Marisa that know gods exist but just dont give enough of a fuck to worship them (they lack faith).
Unlike Marisa, though, it's not that Sakuya doesn't care, it's that she probably just thinks the gods suck, so she doesnt worship them or she "worships" Remilia or some shit.
