yeah they'd likely just quarantine the place where the physical boundary is generally weak after getting found out during initial forays into gensokyo and negotiating some kind of deal with the sages.
They'd be very very unlikely to try to neutralize the place unless you get into the nu-lore and shit. However, lets not get into all that weird shenanigans.
They'd probably let sleeping dogs lie as far as the above point in exchange for exploration rights by sending in dclass to explore the place before they get hunted down or just in exchange for teams to go in and examine willing youkai and gods. This wouldn't be the first time they encountered similar creatures after all so aside from cataloguing and having a small outpost for figuring out how their powers work there wouldn't be much involvement aside from maybe a containment team or two in case the worst happens.

Hell they were likely the ones that helped cover up the armstrong-lunarian conflict.
It'd even be within known SCP lore for them to have encouraged ZUN to make the touhou project as a cover
