Shinmyoumaru is pretty set in stone, she lived there for quite some time and leaves during Forbidden Scrollery sometime after the events of ISC in the bonus chapters.

Suika on the other hand is a bit of a curiousity, she definitely did live at the shrine for a while after IaMP but it was a on/off basis. She'd just wander into the shrine and leave as she pleased. Then she stopped going for a while during SWR when she lived in Heaven. But came back during SA for a while again before leaving again.

Suika is generally implied to have left during the ending of Hisouten to annoy Tenshi in heaven.

More seriously Shinmyoumaru officially moved out of the shrine some time ago. There was this adorable official omake where she parted on a friendly note with Reimu. We do know although Suika also moved out a long time ago she still drops by on a regular basis to share sake with Reimu.

The only person living at the Shrine as of the current moment is Clownpiece (without Reimu's consent or knowledge) under the shrine.
