The best thing about touhou is that ZUN leaves a lot out of the story. This lets you create your own Gensokyo.
I beleive that everybody creates their own Gensokyo, and strictly sticking to canon is impossible. Take two people who are "strict" canon followers, and ask them about character relationships. Each one will give you different answers and interpretations on relations based on the limited info ZUN gives in the stories.

Creating your own version of Gensokyo is my favorite part of Touhou.
