So how did these two end up together in the first place? What's their origin story?

From a design standpoint, the normal boats are far more numerous while still being restricted to pretty much a human in basis, while the abyssals face no restriction nor oversaturation in design limitations. Ergo, normal boats will be too many for what little creativity you can come up with, while each abyssal can be unique in its appearance. For instance, compare re-class, wo-class, and seaport hime, and then compare normal ships to each other, and you'll see what I mean.
