Actually the khepris didn't even exist back then. They appeared recently in various abandoned ruins, seemingly from nowhere. One theory monster researchers have is that they were born form the souls of those who died when the ancient apophis destroyed the desert kingdoms. Said souls merged with the sun god mana that was scattered whenever a apophis killed a pharaoh, hence why they have some of that god's power.
