I could see why she doesn't fully trust Meiling, even through she's probably closer to her than to the other mansion residents, her sister excluded. If we were never told otherwise, how would we know that she wasn't just a human like Sakuya that happens to be the gate guard? She never shows anything youkai-like about her, so it's reasonable to assume that she's holding back or hiding something. It might still be true and Flan's hunch is correct.
