In many cases I just look at satellite images and search for interesting looking areas which I can access by train. For instance, from Kami-Aso station to Shirakawaguchi station which is quiet nice except when you are surprised by a Taifun (ruined my hiking shoes on that day). But be aware that many Japanese country road do not have any kind of pavement. Pic related is at 35°33'13.0"N 137°10'37.8"E
I had quiet a lot of fun hiking on Rebun island and Rishiri island in Northern Hokkaido.
Hiking up and down Mount Fuji was nice, too. It can easily be done in one day. Just bring goggles or tight fitting glasses against the dust and gloves because it is cold on the top.

The botanic garden is pretty good and free of charge. The MacRitchie Nature Trail including the tree top walk is also pretty cool and free. The Marina and the Garden by the Bay are okay, too. In addition, there are China Town and Little India with temples and food.
