To my knowledge, all those people she "abducted" were people that wanted to be Gensokyo in the first place, or simply people who wanted new lives, as opposed to their depressing, old ones. Consider Yukari's role here as a fairy godmother fulfilling their wishes.

She wouldn't do that, and I am sure she would have mentioned something like it had she really done so.
>Trains
I always figured she uses abandoned trains. There are plenty of old trains sitting in tracks around the world she could have destroyed with no harm to anyone, and surely she has the means to pay for what are essentially pieces of scrap if necessary.
>Spying
Yes, she does like to observe people she's interested in from time to time, but surely she does not invade their privacy. Yukari is a respectful lady, after all, and she knows there are boundaries (I mean, she literally is the youkai of boundaries! She would know!)
>Staging an invasion
It was all a game. Yukari knew beforehand how it was going to end. She is smart, and would have had no problem estimating the Lunarians' forces and capabilities. She knew no one would be harmed, even with the chemical weapons (with which she wanted to spice things up a little, not harm anyone).
