I'm not a big fan of silent protagonists. Most of the time it ends up being a "What's that Lassie?" situation where other characters translate everything they say.
I don't like the "speaks only in choices" method either. The option I want to say is always missing. If you're interested in it, you should check out Western RPGs as it's considered standard for those.

I think video games are at their most immersive when the dialogue is reactive rather than scripted.
For example, in Mahjong Dream Club, the characters talk with you about what's going on at the table.
>国士無双か?みえみえ。
>頑張って!逆転トップできれば、キスあげるから!
Because everything they say is related to what you as the player are doing, it does really feel like they're talking to you.
At that point though it's something different from VNs entirely, and it doesn't really make sense to compare them.
