I did KKLC using only the important words. You are doing it to learn kanji, not vocabulary, so I think it is fine.

I learned 2192 kanji with 3447 vocab words. If I had done all the vocab it would have been 2269 kanji with 7138. I should probably go back and learn the kanji without important vocab, but I haven't bothered yet.

I did it differently than most people. I just took a deck of the important vocab and learned to write them all. I didn't study any kanji by themselves and didn't use any mnemonics. I'm not sure a beginner could do it this way though.

I started learning how to write kanji almost a year ago. I wanted to be able to see the kanji in my head when I thought of a word. There were words that I had seen hundreds or thousands of times (私,俺,僕,etc), but I had absolutely no idea what they looked like or how to write them. I'm currently at around 1700 kanji, and I know at least one word for each of them. I'm really glad I started doing this.

As for wasting paper and ink, I started out doing all my reps on paper, but now I only write my new cards on paper and do all my reviews on my phone. I also bought a fountain pen and a bottle of ink because I was tired of running out of ink in disposable pens. The pen is a Pilot Metropolitan.

Since I modified my writing deck to work on my phone, I don't like actually writing them anymore. I just draw them on my phone screen. I can do it laying back in my computer chair instead of hunched over my desk. While this works well in confirming that I know all the strokes, it isn't going to help improve my handwriting at all because drawing on the screen is very inaccurate. I think for now I will do my reps on my phone but write new cards on paper.
