I know exactly what you're doing wrongsince I did the same thing.

Go up through your saves, and find a previous one before アゲハとともに. If your saving before every choice(which your not suppose to do, because then you start getting confused like right now), then odds are you are loading on the wrong path. It may LOOK like the same one, but it's not because you took a different way to get there. Stop saving before every choice and only save when it tells you to, or your gonna get even more screwed up later on. You're welcome
