Surely they have to be. It's a small group of humans completely isolated from the rest of the world after all, so there must have been a lot of inbreeding and genetical mutations that stay among themselves and won't spread to the outside world because the gensokyoan human can't leave.
Humans from the outside don't settle down very often, so there is rarely new blood.
ZUN also stated somewhere that the humans of the human village are the descendants of youkai hunters.
Now we don't know if every single human has at least one special ability, but they surely inhereted the traits that helped their ancestors survive in a hostile environment and thus make them tougher in general.
We don't exactly know where the abilities come from. Take Kosuzu for example. Her power surfaced randomly at one point in her life so we don't know if it is genetic or from an outside influence. Reimu used to ride Genji because she couldn't fly, didn't she? Probably learned it at some point. Whether she had the genetic disposition or simply uses magic is unknown. We do however know that the powers of the Hakurei Shrine Maidens are partly inherited. I'm saying partly because it was implied that if the last of the line dies without any offspring they can use a different one.
