You missed the point, intestinal flora does not normally grow enough to the point of causing disease, when that happens it is usually only the virulent strains that are actually causing the disease.

The normal flora does not disrupt anything, in fact it is needed for many functions such as the production of Vitamin K. Again it is only the virulent strains that actually disrupt the balance.
