Ehh. Spoilering this because Tsuchiya held off saying it outright until Japan had all played AT3, but the minds of the Origins and Betas are housed solely in the Towers. They're all AIs running in the Tower's SH servers according to word of god. Origins' bodies, I assume, are crazy feats of biomechanical engineering, and Betas' bodies are basically song magic programs that convert a special solution seeded around their Nuclear Triangular Loop into their bodies - that's what happens in those capsules they're born out of, and why they turn into water when their Nuclear Triangular Loop runs out of juice. Third generations are basically humans with the bits from Origins and Betas that allow them to access the Tower.

So, what you're saying may be true, but it's not really in line with the mechanics behind RTs in AT - check out the translations of the settei books, technical service centers, and technical data compilation rooms for more info on that if you care to.

The rest of your post I find interesting, but I'm kind of skeptical. It's all out of my immediate sphere of knowledge, so trying to argue it would be stupid, but pointers to summaries of relevant information (with maybe links to more in-depth stuff for possible follow-ups later) would be appreciated.
