I play th06 with WINE every day.
Does your custom.exe have the option to lock the game at 60 fps? Have you tried that?
Also, it probably matters which nvidia card you are using, but the games worked with both proprietary drivers and nouveau for me, although the latter couldn't handle switching resolution when starting any game in fullscreen, so I had to play in windowed mode.
