To be fair, that wouldn't be the only mistake the artists hired by ZUN for the books and manga have made.

However, within material ZUN keeps a closer eye on (aka the games), Marisa never has blue eyes. The only time she has ever not had yellow eyes in any official game is during SoEW, where ZUN drew her with red eyes and red hair.
