Schools and most companies have regular health checkups for all students/employees, so generally the health situation there is pretty good.
One issue many people have over there is lactose intolerance. Also for some reason dental health is not seen as much of a big deal (crooked teeth), but that has gotten much better in recent years.
Good luck with studying abroad. Please make sure to at least learn some basic Japanese before going, I guarantee people there will appreciate that.
