Most of the mushrooms Marisa eats don't exist or are Amanita Muscaria. Said mushroom has medium degrees of toxicity and also can be used as a hallucinogen.

Marisa therefore gets magical powers by tripping balls and poisoning herself. If we take this further, we can assume that most of Gensokyo is just produced as Marisa tripping balls, using the history of this mushroom as one that allows "spiritual journeys" to take place. Furthermore, unless Gensokyo's fungi are radically different and every single species is non-toxic Marisa would have to be an excellent mycologist. This means that before studying magic at the level she currently does she would have had to become adept at identifying fungi or else she would die amazingly quickly.
